(you should watch just for the surprisingly ending C= )

and because he's a total playa

He's underrated because..... everyone hates him for being a total playa
 
The Homunculous Greed from Fullmetal Alchemist. Always loved this guy, and I was sad to see him meeting a short end.

When people hear of the Humunculi, people usually think of Wrath/Envy (Which I don't have a problem with! Wrath's cool, and I love Envy) which makes Greed very underrated IMO. This applies to both the anime and the manga
 
Greed was probably the most entertaining Homunculous, I loved that scene in the manga where he's lowered into that pit thing and he's screaming 'come on in brothers and sisters! the water is fine!' ...great stuff.

Yuri from Planetes. He was an interesting character who got some good development around the series' halfway point and then settled into the background for the rest.

It was for the better in terms of overall story, but I always felt there was a little more mileage in the character.

Yeah he's great! I've got up to volume 18 (under 200 days till volume 19...) so he's been around for a while now, and it looks like hes just going to get more and more interesting with the whole Ling situation. ^^ I also liked that the kind of spirital embodiment of Greed that he talked with as he was being taken over with resembled the original (x.

Ditto, it's like he never left! Good to see he has a little left of the previous Greed still in him. Like when he killed his Gecko friend and felt remorseful...

Since we're just getting into the teritory of characters we like, I thought I'd post Kasanoda from Ouran, who made me lol my way through a full hour of Ouran episodes. Only character outside the host club that was ever worth watching in that show. Wait, and nekozawa.
 
Patlabor's Captain Kiichi Goto. You wouldn't know it from his droopy eyes and unkempt appearance, but he's sharp as a tack and a master of manipulation. The only reason he hasn't climbed the ranks is because he doesn't play by the rules. Fight the power, Kiichi!

There are a lot of characters with 1000's of other fans in my top ten list on MAL. The one that stands out is Harry MacDowel from Gungrave, who has a grand total of 28. Based on his slow change from a smart and likeable street thug to a ruthless mafia leader who'd kill anybody, I think more of him than even Michael Corleone of The Godfather fame.

Motoko from Love Hina doesn't get a lot of love compared to Naru. But, in my opinion, she's the best character in the series. I liked watching her gradual development from an uptight, anti-social character, with her eventually becoming far more girly and relaxed about her gender issues. Her being the most attractive/cute harem member also played a part, too.

Saki from Genshiken is another of my favourites. She plays one of the more interesting roles I've seen: she's an anti-otaku in an otaku club because her otaku boyfriend. At first she hates otaku, but she slowly starts to become more understanding as the years go by and eventually goes to the club because she wants to - not just because of her boyfriend. Great character development.

Hitomi from NHK is probably my most odd choice. She doesn't play a vital role in the story, her not even having a name in the original novel, yet I always liked her more than the other characters. Her looking hot (great artist) played a part, but her mental personality, involving lots of anti-depressents being taken at once and the sexual tenshion between her and *insert name of main character* also played a part. The way she, after spending two years playing cards and talking to *insert name of main character*, locked the clubroom door on her final day of school and 'rewarded' him for putting up with all her nutty talk for years made her into a legend in my eyes.

Agreed, it just makes it so much more comical where there's this girl thats always complaining about what they do, even though it's the base things you do in an otaku club.

Madarame in my view is the messiah for otaku, we could all do in taking a page from his book.

In fact Genshiken is my holy book as far as i'm concerned

Seconded, but i always thought that he was never promoted cause he didn't want to be. Where he was the right mix of power and freedom. But that may be just another cunning poly.
Makoto Mizuhara-El hazard- for being a harem lead who made a smegging choice rather than pussing fooling it for x number of episode / series.

Unable/unwilling to go to school (in the light novels suffers from clinically low blood pressure so finds it difficult to go to school) yet still manages to get a job as a bridge bunny at TERRA (UN army vs the alien threat). Her best friend is going out with her 1st crush ad Megumi finds out about it by accident. Despite this apparent betrayal she manages to play in off saying that it "it hurt more for the lire tha the lied too". After choosing a new beau and getting much closer to him she finds out that he has been going out with her sister for longer than she has been alive (due to space time warping) , and still manges to cheer them on despite her anguish. She also scores major points for being a tsundere character I don't want to hang draw and quarter.

That's a good point. He does seem to be contented as Captain of SVD 2 and it's that lack of ambition that enables him to bend the rules, since he's unconcerned about promotion and whatnot.

Since you mention El Hazard, I feel Mr Fujisawa is worthy of mention. A chain-smoking drunkard high school teacher with super powers. But only when he's sober. D'oh!
